The workflow can be generalized into three stages: 1) sequence to domain alignment generation (hmmpfam/hmmscan against Pfam release 27), 2) score reconstruction/dissection/statistical re-evaluation/hits classification and 3) error adjusted domain coverage computation. It must be emphasized that no algorithmic changes are necessary to the original HMMER codes since the main computations in dissectHMMER is done after the alignments have been generated.
